The story

A few weeks after their adventure on Spooky Island, Mystery Inc. attends the grand opening of the Coolsonian Criminology Museum, featuring an exhibit of monster costumes from their past cases. However, the celebrations are interrupted by an "Evil Masked Figure", who announces the gang's impending downfall and steals two of the costumes with help from a supernatural version of the Pterodactyl Ghost. In the aftermath, a smear campaign against the gang is started by journalist Heather Jasper Howe. Shaggy Rogers and Scooby-Doo, feeling responsible for ruining the plan to prevent the villain's escape, vow to stop messing up in cases, while the rest of the gang tries to uncover the mastermind behind the theft.

Full plot (contains spoilers)

After a masked figure steals monster costumes from a museum, a smear campaign is launched against Mystery Inc. Shaggy and Scooby-Doo attempt to redeem themselves by taking their investigation more seriously. The gang investigates the mastermind, eventually identifying the villain as the mad scientist Doctor Jonathan Jacobo, who had faked his death. They discover a grimoire and a machine in a mine that can transform costumes into real monsters. After Shaggy and Scooby accidentally activate the machine, the monsters begin terrorizing Coolsville. The gang eventually confronts the mastermind at the 'Monster Hive'. During the battle, Scooby-Doo uses a fire extinguisher to help the team, and they manage to reverse the transformation of the monsters. The mastermind is unmasked as the journalist Heather Jasper Howe, who was actually Jacobo in disguise. The film ends with the gang being hailed as heroes and the members forming new relationships.
