Neo and his allies must fight to end the war between humanity and the machines while confronting the rogue Agent Smith.

The story

Following his rescue in the real world, Neo's consciousness is trapped in a transition zone between the Matrix and the machine world. While his allies in the Matrix work to free him, Neo must navigate a dangerous environment and face the threat of Agent Smith. As the war between humanity and machines reaches a critical point, Neo seeks a way to end the conflict permanently. He eventually secures a vehicle to travel to the Machine City, where he must confront the machine leaders to find a resolution to the escalating conflict that threatens both worlds.

Full plot (contains spoilers)

After being rescued in the real world, Neo's consciousness is trapped in a transition zone. He meets a 'family' of programs and is confronted by the Trainman. In the Matrix, Seraph, Morpheus, and Trinity force the Merovingian to release Neo's consciousness. Neo visits the Oracle, who warns him that Agent Smith intends to destroy both the Matrix and the real world. In the real world, Neo and Trinity travel toward the Machine City on the ship Logos, where they are intercepted by the traitor Bane, who has been assimilated by Smith. During the journey, Trinity is killed in a crash. Neo enters the Machine City and negotiates with the 'Deus Ex Machina' to stop Smith in exchange for peace. The machines plug Neo into a Matrix where he faces a Smith-assimilated Oracle. In a final confrontation, Neo allows himself to be assimilated, triggering a pulse of energy that destroys all Smith-assimilated entities. The Matrix is rebooted, and the war ends as the Sentinels withdraw from Zion.
